Here, in alphabetical order, are some authors I'd suggest you just go to A03 and read all their stuff-- or at least, whatever seems interesting. I can't promise that every story by them will be great, but a high enough percentage that they're worth checking out.
Asuka Kureru (Askerian). I followed her to Homestuck from Naruto fandom, where she did some of my most favoritest poly fic ever. In this fandom, she's particularly great at these great big sprawling universes with complex character arcs-- I listed two in the AUs, but my other favorites include the family you choose, wherein all the trolls end up on Earth after the game. Particularly the first one, awake at night, where Gamzee and Karkat learn about the differences in how human and troll adults are likely to treat kids. Heartwarming and fun, which is a nice combination. I'm also quite fond of her Sunlightverse, wherein, after the game, everyone ends up as troll/human hybrids and gods of a new planet. She describes it as her fluff-verse, and it's really comforting and intriguing.
Cephied_Variable, who does things that needed to be done, from this panicking John Egbert (who is not a homosexual!) But I'm a Friendleader!" to a damn good look at the difference between romantic pity and love in Pity Party.
cest_what. Some really fun hurt-comfort and friendship stories. I'm particularly fond of Past John: Pester Rose for the First Time and No Quiet Sleeper.
CurlicueCal* Really great characterization-- has a knack for taking seldom-used characters and doing interesting things with them. For example, the cyber!Bunny apocalypse 'verse is about the Auto-Responder, Lil' Seb, the Aimless Renegade, Kankri Vantas, Mituna Captor, and Latula Pyrope. And it's great.
For a one-shot, try Once and Ever After, which is Dirk and Jane and fairy tales.
JumpingJackFlash My favorite work of this author is Lee Shore, which is Eridan/Dave, post-game, and one of very, very few fics that takes canonical Eridan and makes me care about him and his redemption. I'm also quite fond of The Troll Romcom, which is a collaboration with VastDerp (whom you also want to check out for the One of Our Submarines series, which is a quite long, quite good story about the Imperial network of Helmsman. It's got all the angst you would expect from such a story.)
Laylah. Oh, man, best porn ever. Sie does a great job with the intersections of human kink and troll sexuality, particularly in the Human Behavior fics which are Cronus/Dirk/a sex club, and Kankri/Dirk/Cronus/Kankri's Issues. I'm also rather id-ishly fond of let the morning come soon, wherein sie collaborates with roachpatrol to write the horribly arousing tale of Cronus being broken by the Beta kids, much to the pleasure and dismay of everyone involved. It's seriously fucked up in a very, very compelling way.
MercurialMalcontent. Great, great comedy. I mean, also quite lovely things that aren't comedy, but it's the humor fics I keep going back to:
KARKAT VANTAS'S GUIDE TO SAFE SEX WITH ALIENS Simply the best there is.
Sparkle and Shoosh. Because how often do you see Karkat & the Condesce as a pairing? Not often enough, I tell you what.
roachpatrol. O gods, roachpatrol, so good, and so prolific! One of my most favoritest, I will basically drop whatever I'm doing to read something new by this author. So many favorite fics! But I suppose I will just list i will buy the flower shop, and you will never be lonely., which is John/Karkat as it ought to be done. And Even the Stars Sometimes Fade to Grey, which is Karkat and Kankri, in Beforus after the game, checking in to get therapy.
I love people like t34lbloods (perculious), who put the comedy into romcom. The ones that make me smile every time are big mating party, which is Roxy/Callie, and explores some of the... issues with xeno, and also A Human Romance Story by Callie Ohpeee which is scrupulously researched. You can tell.
universe_c, who mostly just does the Fifth Universe stories, about a post-game world. Rule #2 is, hands-down, the best Caliborn fic I have ever read.
urbanAnchorite, who, sadly, no longer seems to be writing. This makes me super-sad, because I would pay good money for the ending of the Serendipity Gospels. But they did complete good fics before that; lock it up and leave is sad and beautiful; How Karkat Vantas Learned to Stop Worrying and Love Con Air is simply adorable, and Promstuck: A Homestuck Fan Adventure (With Prom), a collaboration with Cephied_Variable and schellibie, is about the only fic I've seen that actually does the same kind of meta that canon does, and reaches the same levels of absurd mania as canon. (And, fortunately for everyone, is not actually incomplete, but actually finishes up in tumblr.)
